E36 all the way!
You probably would expect that response since you are on an E36 forum/blog but IMO the E36 is better built, easier to work on, and will definitely out handle and E46 because it is much lighter and more nimble.
And since you plan to make upgrades I would definitely go with the E36 M3; it will be cheaper and I guarantee you it won't take much before your past E46 performance.
I also think that E36 models are much more attractive than E46 models. The E46 looks like it needs to go on a diet IMO, but the E36 M3 has that timeless beauty. Why do you think so many of us guys without M - models upgrade to the BMW M-Tech front bumper over an aftermarket look, cause BMW did it right!
I'm not going to lie, I've never driven and E46 M3. But I have a good friend that is a mechanic for Ferrari, and has driven all sorts of amazing cars. Him and his dad both own E36 M3s with some serious mods and I can guarantee they will support my opinion here. Get an E36 man, you won't regret it!
Actually, I'm pretty sure his dad is looking to sell his. I believe its a '95, coupe of course, and its already well past the E46 threshold. He is down in NJ; I'm assuming your from Cali so it might be a bit far, but let me know if you interested.

This IS an E36 forum... most people here are probably going to recommend the E36...
